Here post your question Hello gromacs users, is there a simple way to make gmx hbond output a contact matrix for every n frames that can then be viewed as a movie? ie my trajectory has 1000 frames, I want to know how the h bonding or van der waals contact patter nchanges over the course of the trajectory so I want 100 contact maps containing the H bonds in each consecutive ten frame blocks?

You can make contact map for each frame as image file, then from image files make movie using tools such ImageMagick, ffmpeg.
