There is no need to equilibrate for 1 microsecond at each interval of equilibration. These steps merely relax restraints to prepare the system. Your production (unrestrained) simulation should be on the microsecond scale. I would suggest following the CHARMM-GUI protocol exactly, as it is very well validated.
