Here post your question : I run a simulation for 100 ns first, then extended it by another 100 ns. Then concatenated the trajectory (xtc) files for the 1_noPBC.xtc files for RMSD analysis for 200ns run. Then again I extended the run for 100ns. So, now I want to analyse RMSD for 300ns. But I found that I somehow have deleted the 1st xtc file. So I have .edr, tpr, log, cpt files for all runs and xtc file for 2nd and 3rd run and 1_noPBC.xtc file for 200ns run. Can I do RMSD analysis for 300 ns run or do I have to again run my simulation from the very beginning, as the 1st xtc file is missing?
