Here post your question : After starting off with the tutorial of lysozyme in water, I want to study the protein in ethanol/methanol. After the step of stripping off the water molecules, how to proceed further from here for defining box and solvation of the protein in ethanol/methanol? (What kind of file type I will need for ethanol/methanol, and how to get those files?Also, I would like to know how to do this with and without changing the forcefield). Can anyone please help me with this?
