I have created a lipid membrane with Martini 3 and incorporated cholesterol. However, during the equilibration phase of the simulation, some cholesterol molecules become oriented horizontally between the lipid bilayers. I would like to know if this is a common occurrence or if I have made a mistake. I would appreciate any guidance or assistance from anyone who can help me.
Just to make sure, are you using the latest Martini 3 parametrization of cholesterol?
